The interlinked caves, with so many nooks and crannies are quite confusing to navigate, when entered for the first time. Maybe these maps might help with the orientation:

One of the Magnetar Quartz caves is high up on the plateau, at the east end of the canyon. It is separated from the rest of the caves. The red arrow marks the entrance.

The rest of the caves are all located north of the canyon and connected to each other. Red arrows mark possible entrances. The cave in the south is the Uranium Cave leading to The Highlands.

The caves are aligned along the north side of the canyon, which leads from the northeast (Grasslands) to the southwest (Highlands). Later on, it fills with water, forming a river.

Part of the caves are blocked by ice, which is shown in the map by the blue lines separating some caves from the others.

Once, the player reach 50GTi, the ice starts melting, forming a shallow underground river, roughly parallel to the canyon, interconnecting most of the caves. This makes the two Blazar Quartz caves and the single Solar Quartz cave accessible to the player.

The following entrances are open from the beginning of the game:

Rainbow Caves

The Rainbow Caves are a large cave system added in the version 1.0 release. There are multiple entrances, some of them blocked by ice, which starts melting at the beginning of the Amphibians stage , at 425 GTi .

Rainbow hues are cast across the caves through large, multicolored crystals growing out of the walls. Five different types of quartz can be found here, depending upon which color crystal grows nearby - resources that were formerly only available through the Portal Generator mechanic.

Note that the ore mining locations are fairly wide areas, and not all of these locations are in caves — in some instances, you can get rarer ores right out in the open! Follow the coordinates and you'll be able to find them.

Northeast	Grasslands, following a deep, long canyon.
Northeast	There is an entrance to an Uranium Cave at 1780:21:1949, which is open from the beginning of the game.
South	Arches, up a small valley.

Ikhlas' 3rd base can be found at 1135:15:2355. There is a message and so resources inside.

A procedural wreck can be found at 1923:80:2355 in the northwest of the area.

A Warden's Key can be found on an altar at 1540:22:2219. It's sitting on a small hill next to a giant rock pillar in the west of the area.

A golden crate can be found hidden under multiple big rocks at 1749:1:1993 in the northeast of the area, near the entrance to the Uranium Cave.

On the Wardens' scavenger hunt, an altar can be found at 1570:106:2478, in the very west of the area. If the previous steps were not completed, only bubbles will show up at the given location. Inserting three keys there, will open the cliffside behind it and grant access to the Lost Paradise.
